UPDATE -- I've figured out what the problem is with my Xbox version. It all comes down to the MadCatz Xbox One TE2 that I'm using. Basically, though the controller works, the system doesn't fully recognize it as a controller (doesn't show up in Devices and Accessories) so it doesn't automatically assign my user profile to it. That's why the game would ask which profile on the game's first launch after I turned the system on, and I would get the messed up controls as a result.
I turned off the Xbox, plugged in one of my regular controllers instead, and it was automatically assigned to me after I turned the system on (checked in Devices and Accessories). Launched Injustice 2, and it didn't ask who was playing. It was already using my profile and I had no control issues. I decided to try my PS4 TE2 with Brook Adapter just for fun and it was automatically assigned my profile and worked just like the regular controller did (since the adapter emulates a regular controller).
So yeah, there you have it. A weird little bug caused by the Xbox One TE2. I'm not sure if the fightstick was never recognized properly by the system or if it was caused by one of the major Xbox One OS updates. I'll leave my bug reproduction steps below, just in case anyone else using the Xbox One TE2 has this problem.

I've been playing on PS4, but I just started on Xbox One this weekend so I was wondering if anyone else had this issue. It seems like it's easy to come across, but I haven't been able to find anything about it on the internet so far, so I'm not sure if it's just me.
After turning on the console and launching the game for the first time, the in-game controls are reset to default despite you having a custom control preset equipped and the in-game prompt for interactables being from your custom control preset. More detailed reproduction steps below.
Have a custom control preset equipped prior to doing these steps.
- Turn on the Xbox (mine is set to instant-on, do not turn off hard drive)
- Launch Injustice 2 (I usually quit the game before turning off the system)
- The game asks you which user profile to use, select your profile
- Hop into any game mode
- The controls are the default controls
- The on-screen button prompt for interactables will be what your custom preset is, but the actual button is the default mapping
- Pause the game and go into controller options
- Your custom control preset says it's equipped
- The only workaround I've found is to equip a different preset then re-equip your custom one
It seems like the only time this happens is when you launch the game for the first time after starting the system and the game asks you to pick your profile before loading the main menu. It doesn't happen with any subsequent game launches (after quitting the game) while the system is on. The game will keep that user profile you picked and won't ask again until you start up the game after turning on the system the next time. So maybe the bug is tied to selecting the user profile?
Or maybe I just need to do a hard reset/reinstall lol. Let me know if you guys can reproduce this and if it's a legit bug.
